Pre-payments are those where the standard payment terms defined against a Supplier include the word prior—i.e. number of Days Prior to Travel or number of Days Prior to Service.
A deposit is a partial payment amount that is made in advance of the service being used and is controlled by the Deposit Terms checkbox in the supplier currencies screen.

Screen Shot 14: Supplier Currencies Screen–Deposit/Prepayment shows a supplier currency screen that has both deposit and pre-payment requirements. A 25% deposit is required 5 days after the service has been entered into a booking and full payment is required 30 days prior to travel.
This process will find service lines in bookings that meet the pre-payment or deposit criteria and create a creditors invoice transaction for the pre-payment/deposit amount. That can be included in a cheque payment run.
